Zettelkasten with Zotero: Connect Evidence to Ideas

Keep Zotero sources attached to the claims they support. Build linked research notes without confusing a quotation, an interpretation, and an approved project decision.

Updated 5 min read

Use Zotero in a Zettelkasten workflow by keeping sources and reading notes together, then writing separate idea notes that explain claims in your own words. Preserve a route from every claim back to its evidence, and explain the relationships between ideas instead of collecting highlights alone.

You can keep the first collection entirely in Zotero using child notes, standalone notes, and Related items. fenbs can hold the reviewed project conclusions, source references, and next research steps that connected AI assistants need for continuing work.

How do you turn a source into a reusable note?

  1. Save the source as a Zotero item. Check the title, author, date, and identifying information before relying on the record.
  2. Read for a real question. Mark only passages relevant to that question and record the page, section, or other useful locator.
  3. Add a child note for observations about that source. Keep exact quotations distinct from your comments.
  4. Create a standalone idea note for one conclusion you can explain independently. State its evidence, its limits, and why it matters.
  5. Relate the idea note to its source and to another useful idea. Write the reason for each relationship inside the note.

For capture, the Zotero Connector instructions (opens in a new tab) describe saving bibliographic information from your browser. Treat captured details as a starting point to inspect. A clean-looking reference can still refer to the wrong edition or have missing fields.

Start with one paper and two idea notes before reorganizing a whole library. The second-brain guides cover the broader habits; this workflow keeps the evidence trail clear as you turn reading into your own understanding.

When should you use child notes or standalone notes?

Zotero distinguishes child notes attached to a specific item from standalone notes that appear independently in the library. Its notes guide (opens in a new tab) explains how to create both. Select a source item and choose Add Note for a child note; use New Note > New Standalone Note for an independent one.

Give each part of the evidence trail a clear job
PlaceUse it forExample
Source itemThe reference and its associated material.A paper about how people interpret charts.
Child noteObservations and extracts tied to that source. The participants misunderstood the legend in the reported test.
Standalone idea noteA claim you can develop across sources.A familiar chart format can still contain unfamiliar symbols.
Project contextThe reviewed implication for current work.Test our legend with the intended audience before approving the chart.

These are roles for notes, not rigid rules about length. A useful source note may be short. An idea note can need several paragraphs if it must explain a boundary or a counterexample, but it should still have one main claim.

The AI second-brain guide explains why stored material needs interpretation. A source being present does not mean its findings already answer the project question.

How do you preserve quotations and page references?

Use a visible distinction between exact source wording, your description of the source, and your own conclusion. A quotation needs its locator. A paraphrase still needs attribution. An inference needs wording that makes clear you are drawing the connection.

Zotero’s PDF reader and note editor guide (opens in a new tab) explains that annotations added to notes include citations and links back to the PDF page. You can add selected annotations to an open note or create a note from an item’s annotations. Use that generated record as evidence to examine, then add your own explanation.

When reviewing an annotation in a note, Show on Page returns to its PDF context. Check the surrounding paragraph, the population studied, and what the source actually measured. A highlighted sentence can look much broader when separated from those details.

Keep the original locator when writing elsewhere. PDF viewer numbering and printed page numbers may differ, so name which one you used when there is ambiguity. For a web source without page numbers, record a section heading and a recognizable passage description.

How do you connect ideas without losing the meaning?

Use Zotero’s Related tab to connect a note with its evidence or another note. Select the item, open Related, choose Add, and select the relevant item. The Related items documentation (opens in a new tab) says relations work within one library, not between different libraries, and clicking a related item takes you to it.

That navigation does not explain your reasoning. Write a sentence such as This finding narrows the claim in Familiarity reduces effort because the symbols were unfamiliar even though the chart type was recognizable. Include both note titles so you can understand the connection without opening several windows.

Maintain a small standalone index for the questions you return to. List the relevant idea titles, a phrase explaining their role, and relate those items to the index. Use tags for broad grouping, but let written relationships carry support, disagreement, and qualification.

When a relationship changes a project recommendation, preserve the reviewed reasoning in fenbs context. The next assistant needs to know why the evidence matters, not merely that two items are connected in your research library.

What should you check before asking AI to synthesize?

Prepare a selected evidence set: the question, checked claims, relevant extracts where appropriate, source references, and known limits. Tell the assistant which statements are quotations and which are your hypotheses. Ask it to flag missing support instead of filling the gaps.

  • Check provenance: can you return to the exact passage behind each important claim?
  • Check scope: does a finding from one setting actually apply to your proposed use?
  • Check conflicts: include evidence that challenges the interpretation, not only supporting passages.
  • Check access: can the assistant read the selected material through an authorized route, or does it need a manual explanation?

A DOI, source URL, or Zotero relationship is a pointer, not proof that an assistant has read a paper. Keep private attachments private and provide the necessary reviewed context deliberately. The AI brain guide explains the value of an outside work record when research continues across chats.

How fenbs helps

Keep verified evidence beside the research work

Save the relevant source URLs in fenbs Links and listings and put the checked interpretation in project context notes. Add tasks for unresolved evidence checks and record the choices a person makes in Decisions and rules. Your research library can keep the full sources while the work record stays focused.

How to do this with fenbs

  1. Create a free account and add the project the research supports. One person can start free, with no credit card.
  2. Manually record selected source URLs in Links and listings. Add the title and exact locator beside the checked finding in context notes.
  3. Create tasks for missing checks and record only the project choices a person actually approved in Decisions and rules.
  4. Connect a supported AI app, ask it to read the project context, and save the checked results and next step in Where we left off before stopping.

The fenbs workflow keeps checked research beside the work it informs. fenbs does not import Zotero libraries or manage citations. It is not the right fit if your only need is a reference manager and linked research notes. Use it when selected evidence needs to guide ongoing work shared across people or AI sessions.

Questions people ask.

Can I keep the first version entirely in Zotero?

Yes. Use child notes for reading observations, standalone notes for ideas, and Related items for navigation. Keep written explanations of the relationships so the collection remains understandable.

Is a note made from all annotations already a permanent idea note?

Usually it is a collection of evidence first. Read it, decide what you think the material establishes, and write a separate claim with its limits and relevant connections.

Should an idea note have only one source?

No. One idea can draw on several sources or compare conflicting findings. Keep each important statement traceable to the evidence that supports it.

Can fenbs open my private Zotero attachments automatically?

No. Manually transfer the selected project context and use source links the intended reader can access. Keep the full research library in Zotero.
